The third seeded Indo-Czech pair managed to shrug off a disastrous start but eventually lost 1-6, 6-3, 7-10 to their Spanish opponents in 55 minutes.
Paes and Dlouhy saved two breakpoints in the first set but could not stop their rivals on two other occasions.
The third seeds woke up in the second set and converted one of the two chances to break their opponents.
However, Andujar and Granollers held their nerves in the deciding super tie-break to upset their formidable opponents.
The Indian challenge in the event remains in form of Mahesh Bhupathi, who along with Mark Knowles has reached the quarter-finals.
