"I am in lot of pain and I have no choice but to withdraw," said Ganguly on Wednesday.
His deputy Rahul Dravid will lead the team in his absence.
Ganguly overcame painful boils in the groin region to hit an unbeaten 100 in the drawn first Test in Ahmedabad last week and again underwent minor surgery on Tuesday for the problem.
